Is there a way of manipulation Iges files within solidworks?
If not is there a software package that will?

Yes and yes.
Search the newgroup. This has come up a lot.
What is it you are trying to do?
Isn't that what the untrim tool does?
Control select an edge on each of the holes and then right mouse button. Pick Edge/Delete. Make sure the Option "Delete holes" is picked and select OK. You should be done, provided the edges are simple enough. It has a harder time doing it if the edges overlap multiple surfaces or are complex.
